I've been trying to remember what exercises really helped me with learning the natural notes on the fretboard. Here's one that really helped earlier on.

What you do is :
- Start on Open E
- Climb up the strings playing 3 NOTES PER STRING
- When you get to the top string, slide one natural note to the right, then descend (still playing 3 notes per string)
- When you get to the bottom string, slide one natural note to the right
- Climb back up , down, up down etc...
