The organ was built by Fratelli Ruffatti, Padua, Italy, 1980-82, based on specifications by Virgil Fox. It includes parts from the Ruffatti organ previously installed in Garden Grove Community Church in 1977 (the predecessor of Crystal Cathedral) and the dismantled 1959-63 Aeolian-Skinner organ (opus 1388) from Philharmonic Hall, Lincoln Center, New York, NY. The organ underwent a number of alterations and expansions during the subsequent years. Several proposed divisions were never installed, other elements were added.

Crystal Cathedral Ministries filed for bankruptcy in October 2010 and in February 2012 sold the building and its adjacent campus to the Roman Catholic Diocese of Orange. The building is currently being renovated and remodeled to accommodate the Roman Catholic liturgy and is due to re-open in 2016, at which time it is expected to be formally renamed Christ Cathedral.

The organ was dismantled in 2013. It is currently undergoing a refurbishment and restoration at the Ruffatti workshop in Italy.
